Separate Database means if I have 1000 customers there will be 1000 databases for those customers? So I will have to manage 1000 databases?

Separate Database means every store will have a separate database.
If you have 1000 customers there will be 1000 databases for those customers’ stores. If all customers have only one database then if somehow your database crashes or faces something wrong it will affect 1000 customers’ stores but based on our system only one customer’s store will be affected and others will be safe.

Payment System for SaaS Owner will be automatically added when you activate your Extended License. If someone activate a Regular License the Payment System for SaaS Owner will not be added to their system. There is nothing needs separately. It’s totally depends on License type.
