Yes, you can use your own css to style the menu.

I don’t mean style the whole menu. I mean style an element within the menu. I didn’t see any unique ids for each menu element, so how would you be able to style one section in the menu differently from another?

You can do that by specifying the class or id for that element and style it, the plugin wont disturb your classes or id’s.
