It should be compatible as the plugin only converts the native WooCommerce select box for variation into swatches using CSS. It shouldn’t interfere with any functionality of WooCommerce. Thanks for reaching out, you can refer to the user guide section here, there’s a checkbox for Enabled that you can tick/untick for each variation ID. For example, in the screenshot from the link above, you can enable/disable variation ID #92 which is the Blue iPhone with SKU IPXR007

If you’re referring to when a customer already purchased it and it’s out of stock so another customer cannot purchase it, you may need to set the Out of Stock settings via WooCommerce, you can refer to this knowledge base article here on how to cross out of stocks products.
