Actually, yes. Because you throw the stone, you dont let it fall. Throwing the stone makes it have a velocity, and without gravity, it would just go with that velocity and at some point pass through the other side of the earth.
About a sphere having a side, it does. If you imagine a line through the center, youll have the left side and the right side. Also think about the album ‘The dark side of the moon’. The moon is a sphere, and has a side, thus spheres have sides.

Actually, no; the riddle did not say there was no air. So from the moment it was thrown it would begin to slow down due to drag / air friction, and eventually stop (since there is no force of gravity acting to accelerate it) in much the same way that under normal circumstances a stone dropped from a very great great height would accelerate until it reaches “terminal velocity” at which point the accelerating force of gravity is exactly balanced by the opposing force (drag) of friction in the air.
On the other hand, if there is no gravity then there is nothing to hold the air down so the entire earth (including the hole through the center) would eventually be in a vacuum, so if the stone is thrown after all the air has escaped then yes, it would continue through the earth to the other side since it would encounter no air drag to slow it down, but then if there is no air all humans would be dead (and/or floated off into space, since there is no gravity either) so there would be nobody there to throw stones down through the hole (there is no “down” in zero gravity) 
And don’t forget, unless the hole goes directly down the axis of rotation (the riddle said nothing about this hypothetical earth having no spin), it would be slammed against one wall of the hole and flung back out of the hole due to centripetal force due to the earths spin, unless it was thrown hard enough to get past the center before centripetal force started to throw it back the way it came
